I realized the plot was junk when i realized that having the story mutate into a generic zombie-city plot that turned out to be virtual reality to see how a human operates thinking he's been a flygon for all his life, when in reality it was just 30 minutes

Otherwise, the thing you've drawn attention to becomes irrelevant, and turns into a plot hole. the key is to determine which elements are chekhov's guns and which are not.

Most characters should be described as briefly as possible: physical details, for instance, are not necessary unless they are crucial to the plot. the exception can be the protagonist, because it's their story.
